If your stock transmission is manual I would keep it and use the money for other things. In addition you would not need to [fab] transmission mounts, axles, hydraulic line for the clutch slave, etc.
Why would the choice of motor and transmission change the need for axles, assuming that any solution (including the hybrid transmission from the Lexus GS 450h) would drive the same original rear axle? The hybrid transmission doesn't have a clutch, so no fabrication would be required for clutch hydraulics.
